This is a great idea.  Implementation and balancing would be a little tricky but the improvements would be worth it.  Here is how I see it working:

  •  When you are on the screen to join a map you will be given an option to select your job.  Offense, defense, flag runner, healer, sniper, mid range, etc.
  • The score you earn will be dependent on the job you select.  A sniper will get more points for kills from a distance, defense will get more points for a flag return than offense, offense would be penalized less for deaths under this system
  • The jobs selected by other members of your team would be visible before joining, so you can see if the team already has 6 shafts or lacks an isida.
  • The ability to change your job at any time from the score screen.
  • Different jobs available in different game modes
  • Would be compatible with future automated mult detection since different roles could require different actions to avoid being kicked.  It would allow more stringent automated detection to be put in place without penalizing specific roles. 

This would allow points and therefore xp and battle funds to be rewarded for more specific tasks.  Snipers would be compensated for being unable to grab crystal boxes as often, flag runners would be compensated for having fewer kills, and healing isidas vs flag running isidas would be balanced.  However the most important benefit would be the ability to see the composition of your team.  You wouldn't be jumping in blind to a mismatched team.
