There has been an experiment done to test this. (http://www.snopes.com/science/microwave/plants.asp). Here is a summary - Regular water, water boiled in a microwave, and water boiled on a gas stove were used to water 3 different plants (the water was cooled down before the trial). For accuracy, this was done 3 times. No negative effects of microwaved water on the plants was found, and below are pictures of the plants.
