I think it works this way: Take, for example the X kit (Yes I know pro name). It costs 35000 crystals and contains a turret Y M1 costing 15000 crystals, a hull Z M1 costing 10000 crystals, and a paint W costing 10000 crystals. Now, the price of the kit will NOT be reduced if you already have Y and Z M1. It will ONLY be reduced if you had already upgraded ALL parameters of Y and Z M0. (50/50) If you did micro upgrades all parameters of Y and Z M0, the final price of the kit will be 35000 - (15000+10000) = 10000 crystals. You will still get some free supplies after purchasing the kit.
