I'm not sure how that happened, but: "The Supreme commander is the player who created the clan. Clans can only have 1 supreme commander and the position cannot be transferred." — Clan system (Clan Positions)

The answer to this is simple: They most likely had a protection module that reduced the damage of your turret (possibly combined with hull and/or module micro-upgrades and/or DA), or you just had a feeling that they somehow had too much health, which would be impossible, unless you weren't able to deal any damage due to lag, which is not the case here.
